That really depends on what you plan to modify. Whatever part you add would not be covered under warranty, however thanks to the Magnuson Moss Act, unless the modification you make directly causes the failure of another, the untouched portion of your truck should be unaffected as far as warranty is concerned.

Tampering with the exhaust "DPF" will void your warranty. There is no muffler anymore, only the DPF which does quiet things down. Better to puchase a diesel built prior to 2008 before all the added emmisions if you want some noise.
wheels tires and mild lift is about it, other than tint and those type of items. otherwise you are taking a chance, albeit small most times, to get issues with warranty calls.
