Make sure your boxes are actually locking.

Both of my lock actuators on each box have had a little plastic retainer break. This keeps the actuator from actually being able to lock the boxes. You can find these plastic retainers at auto parts stores. I store tons of gear in my boxes and the locks not working is not good. I would check them every 6 months if I were you. This is a maintanence item and yours will break from normal use (locking and unlocking the truck).

The plastic retainer that breaks is similar to the green piece in the pic below.

I was skiing yesterday. For some reason decided to check to make sure my boxes were locked. Well both of them would not lock with the remote so I suspect mine are broken.

Reading the forums last night I came across two ways to fix.

and this one sounded interesting. however there was not an example or write up but I think this give the general idea.

remove the clip, take the rod and using a tap and die set apply threads, then source proper sized locking nut. Then you never have to worry about the clips breaking.
 
I too noticed that one of mine wasn't locking with the fob, yet it would with the key. Took it all apart and the clips were fine. Off to he dealer and it was the actuator itself that failed at 8,500 miles. S**T happens. On a side note I did order the white and green clips to keep on hand in case.
