Potential future rust issues under wheel flares

Hi guys,

I am rust proofing my recently acquired 2500 Rebel, which has same wheel flares as the Power Wagon. Should I have any concern with rust eventually forming on the body under the flares? Do the flares rub off the body paint over time?

I've got the color matched sport style flairs on my truck. When I'm doing my usual prep for winter, I hose out the area behind the flairs, let everything dry, then hit it with woolwax or fluid film. Sometimes the lanolin oil creeps up above the flair and needs to be cleaned off, but at least I know everything is protected.
 
Up inside my bed wheel wells there are numerous holes which allow rise out but also grime to accumulate. Gotta crane your neck and look up in there to see what I’m talking about. This is just something to be mindful of.

snocam: I like your idea of spraying woolwax behind the flair, but in my case there is no gap between the flair and body.

flan: Yes, I saw those holes. There is one big square hole that I filled with RTV silicone, and I sprayed 3M undercoating over the smaller holes.
